Missed steps - HELP

I have followed Yuriy’s excellent guideline for determining the pin out for my ToAuto 1um scales.  I also received a pin out from the manufacturer for confirmation.  I have calibrated all three axis.  I have tried three different power supplies.  All three axis work fine, with the exception of random missed steps/delayed readings.  This behavior is not acceptable, as critical measurements could easily be over-run.  The speed of the axis motion does not change the behavior.  This system is useable as it us currently.

Your constructive feedback would be greatly appreciated.
